+ <description descriptionType="Abstract">Although a wealth of literature points to the importance of social factors on health, a detailed understanding of the complex interplay between social and biological systems is lacking. Social status is one aspect of social life that is made up of multiple structural (humans: income, education; animals: mating system, dominance rank) and relational components (perceived social status, dominance interactions). In a nonhuman primate model we use novel network techniques to decouple two components of social status, dominance rank (a commonly used measure of social status in animal models) and dominance certainty (the relative certainty vs. ambiguity of an individual’s status), allowing for a more complex examination of how social status impacts health. Data include subject ID, demographics, social status indicators, and select health outcomes. </description>

+ <description descriptionType="Methods">Behavioral observations to calculate dominance rank and certainty were conducted on three outdoor captive groups of rhesus macaques (N=252 subjects), each group was observed for 5-7 weeks. Dominance rank and certainty were calculated using the Perc package in R (Fujii et al., 2015) using a network-based approach. Subjects’ general physical health (diarrhea) was assessed twice weekly and from these data, we counted the total frequency of bouts of diarrhea per subject across the 5-7 week observation period. Blood was drawn once to assess biomarkers of inflammation (interleukin-6, tumor necrosis factor-alpha, and C-reactive protein). Due to the large number of animals, blood was collected in batches of ~15 samples, this variable is described in the present dataset as SamplingOrder. Serum levels of IL-6 and TNF-α were measured using commercially available, species specific Milliplex multi-analyte profiling (MAP) reagents purchased from EMD / Millipore (Billerica, MA), and utilizing Luminex Xmap technology (Luminex, Austin, TX). Concentrations of CRP were determined using a latex particle immunoturbidmetric method on the Beckman Coulter AU480 clinical chemistry analyzer. Here we have used a systems biology approach to identify early gene 'signatures' that predicted immune responses in humans vaccinated with yellow fever vaccine YF-17D. Vaccination induced genes that regulate virus innate sensing and type I interferon production. Computational analyses identified a gene signature, including complement protein C1qB and eukaryotic translation initiation factor 2 alpha kinase 4-an orchestrator of the integrated stress response-that correlated with and predicted YF-17D CD8(+) T cell responses with up to 90% accuracy in an independent, blinded trial. A distinct signature, including B cell growth factor TNFRS17, predicted the neutralizing antibody response with up to 100% accuracy. These data highlight the utility of systems biology approaches in predicting vaccine efficacy.</description>

+ <description descriptionType="Abstract">Between February 2009 and May 2012 the NIDA funded Metromates Study was conducted at The Los Angeles Lesbian, Gay and Bisexual and Transgender Center (LA LGBT Center), a community-based organization providing comprehensive health services. </description>

+ <description descriptionType="Methods">We enrolled 328 men seeking HIV testing at the LA LGBT Center Sexual Health program longitudinal cohort study who met the following criteria: had results from a recent HIV test; at least 18 years of age; male; and reported sex with a male partner in the past 12 months. Eligible participants provided written informed consent; those who had tested HIV-positive (through the sexual health program) provided a specimen for testing of recency of infection. Those testing positive were all verified as newly diagnosed, with a subset classified as recently infected using one of these criteria: a positive test result to RNA nucleic acid amplification testing (NAAT) on a specimen negative by rapid HIV antibody testing or a result indicative of recent infection from the Vironostika detuned assay. The remaining were classified as newly HIV-diagnosed (but not newly infected) and 105 were HIV-negative. Men were enrolled for a year of behavioral follow-up attempted quarterly but only 55% completed any follow-up after enrollment.</description>

+ <description descriptionType="Abstract">Mammalian esophagus exhibits a remarkable change in epithelial structure during the tran- sition from embryo to adult. However, the molecular mechanisms of esophageal epithelial development are not well understood. Zebrafish (Danio rerio), a common model organism for vertebrate development and gene function, has not previously been characterized as a model system for esophageal epithelial development. In this study, we characterized a piece of non-keratinized stratified squamous epithelium similar to human esophageal epi- thelium in the upper digestive tract of developing zebrafish. Under the microscope, this piece was detectable at 5dpf and became stratified at 7dpf. Expression of esophageal epi- thelial marker genes (Krt5, P63, Sox2 and Pax9) was detected by immunohistochemistry and in situ hybridization. Knockdown of P63, a gene known to be critical for esophageal epi- thelium, disrupted the development of this epithelium. With this model system, we found that Pax9 knockdown resulted in loss or disorganization of the squamous epithelium, as well as down-regulation of the differentiation markers Krt4 and Krt5. In summary, we charac- terized a region of stratified squamous epithelium in the zebrafish upper digestive tract which can be used for functional studies of candidate genes involved in esophageal epithe- lial biology.</description>
